Pakistani police forces fired shots into the air to disperse protesters and arrested some 70 of them but many demonstrators managed to clamber the walls and enter the consulate compound.
Two protesters died on Monday as rallies over the movie intensified, with thousands taking to the streets, burning US flags and an effigy of US President Barack Obama.
A protester was killed in an exchange of gunfire with police in the northwestern town of Warai, in the Upper Dir district.
The second demonstrator died on Monday afternoon after being shot in the head during clashes with police near the US consulate in southern port city of Karachi on Sunday, a hospital official said.
Demonstrations were held in several Pakistani cities, including Quetta, Lahore and Islamabad, with protesters demanding the government to expel the US diplomats.
Outrage and anti-US sentiment is growing across the Muslim world over the obscure movie that insults Prophet Mohammad (PBUH).
