Trains in both directions were stopped while emergency crews freed him.
The driver, who was trapped for almost an hour before rescue crews could release him, was taken to Royal North Shore Hospital in a serious condition.
Fire and Rescue NSW said emergency services were trying to determine how to remove the car.
The train line remains closed in both directions and Cityrail will post updates on its website and on its twitter feed, @131500trains.
Bus companies have been contacted to replace the trains, but only a small number are available.
“At this stage there is no forecast of when the line can be reopened,” the CityRail notice said.
Police are also advising motorists to avoid the area.
