Nuristan Governor Tamim Nuristani said the attack took place on Monday when US-led assassination drones targeted a passenger car in the Want Waigal district.
The civilian victims were a young girl and an employee with the education ministry, he said.
The US-led International Security Assistance Force (ISAF) in a statement confirmed the attack without giving further details.
Insecurity continues to rise across Afghanistan despite the presence of some 130,000 US-led forces in the war-torn country.
The United Nations announced on February 4 that 2011 was the deadliest year on record for Afghan civilians. The death toll for the civilians rose eight percent compared to the year before and was roughly double the figure for 2007.
Washington invaded Afghanistan in 2001 under the pretext of combating terrorism.
